Well Lucas didn't start that "prophecy" until the prequels, unless I am remembering wrong. So among the many other plot holes he had to fill, I guess this is just another one.
The prophecy states that a Jedi will bring balance to the force.
Anakin was both good and bad and brought the numbers down to two and two.
Luke brought the number down to one, with good and bad tendencies.
So who is the prophecized one? Which whiny Skywalker who never lived up to their potential?

I think Anakin was still the chosen one when he killed the Emperor and then died leaving only Luke thus bringing balance to the force.
It was Anakin. It was he that brought the Emperor down and destroyed the Sith (palpy and himself). He was aided by his son's love to restore the balance of the force.
Ummm this isn't a plot hole...there are little plot holes in the saga but not a big one like this.

he did create a balance when he eliminated all the jedi except obi and yoda on one end and him and palpatine on the other.
which means the books could go the route of discussing how the growing of luke's academcy necessitates a new uprising of evil.
I hate the "Chosen One" fantasy story cliche. Hate it.
