If I were to pencil a page, scan it, print it, and ink it, how would I go about digitally removing the pencil lines?

Why not just ink over the pencils before scanning it, then remove them digitally after? Save yourself some trouble.

I was trying to have a penciled original, and an ink-exclusive copy.

Just skip the pencils and go right to ink.

The serious answer: make the pencil lines non-repro blue in Photoshop. Print it out. Ink over the light blue lines like they're not even there.

Do you have a lightbox? You could always just print the pencils extra dark, then ink on a separate sheet of paper over it. The real life equivalent of layers.
